Just do a recursive file-copy of all the files to another empty FAT32
partition (or just copy the partition with Partition Magic), then
format the original and do a recursive file-copy of all the files
back again.

This defrags in just a small fraction of the prodigious time that
defrag.exe takes and can be set up as a batch program.

You can of course get even cleverer and only need one copy pass by
using hidden partitions or by using DOS subst.
