For some of you out there that still have this problem, here's what I've 
found out.
1. usr/share/applnk directory is No Longer Needed. I removed it (I put it 
elsewhere just in case) and what I found was that some of my apps on the 
panel were pointing to the applnk folder. This is apparently not correct. 
Remove the broken pointers and create new ones. I dragged and dropped 
kcontrol, kconsole and my home directory pointers directly from the menu and 
they work fine.
2. Necessary settings for kcontrol (X-KDE-BaseGroup=settings) should be in 
/usr/share/applnk-mdk/Configuration/KDE/.directory. Add that line to this 
file if it isn't already there.
3. Restart KDE and kcontrol now works properly.

Pretty simple but I'm surprised the scripts for KDE and update-menus hasn't 
taken care of this. Anyways I hope this helps others who have this problem.
