OK, so you know how to do that, I presume....
but only use the backbone atoms in the process.
So mask out the other atoms:
Extensions -> Maps... -> Mask Map by Atom Selection -> [Choose] OK ->
Atom selection entry: //*//CA,C,N,O
Click "invert?" button
Press "Mask Map"
Extensions -> Maps... -> Export Map, if you want to save it.
