As I have switched pretty much entirely away from using coot <1.0, I have been noticing that undo doesn’t always behave predictably in coot 1.3.1 (using the Linux build from flatpack). It seems that backup files aren’t written as frequently as I expect, so that clicking undo can reverse more than the most recent edit to my model. As an example, I just renamed and reordered some chains in my structure, saved the file, and then fit a rotamer to density. I didn’t like the result, so I hit undo - and the chains reverted to their previous id/order. This was obvious, but other “oversteps” might not be so obvious and could be missed.
