If you did not build Courier yourself, but used the RPM build procedure, upgrading should be as simple as building new RPMs, and installing them.
I tried to compile the CVS version of sqwebmail and when I run the configure script get this error:

Well, as I told you, updating sqwebmail in Courier with standalone sqwebmail will not work, so even if you did not get this error you'd still end up with a broken system. But, if you insist on doing this:

./configure: line 19755: AM_GNU_GETTEXT: command not found
./configure: line 21912: AM_LANGINFO_CODESET: command not found

I have gettext and gettext-devel installed
gettext.i386                             0.14.6-4.fc6           installed
gettext-devel.i386                       0.14.6-4.fc6           installed

any clue about this problem? I can't find anything besides gettext.

Try running aclocal, then autoconf.
