Do this before anything else: take off the door panel, then start rolling the window up or down. At the bottom of the window is a small plastic track that the window sits in. Pretty much the whole success or failure of the window tracking properly is tied to the glue that's in that track keeping the window stuck in the track. I'm guessing that the window pops out of that track when you start cranking. If that's the case, you need to get some seriously strong glue (ask a local body shop what they use), clean the area, then glue the window in place. The window should now operate properly.
