'Alongside' means the program you're interested in and the setup.py script should be in the same folder. It doesn't matter what folder that is. If you're new to Python programming, I'd recommend that you spend a while getting comfortable with the files and the command line, and the setup.py files used in regular Python package, before you try to use cx_Freeze. 'Freezing' a Python program is a rather fiddly technique, and launching straight into it as a beginner is more likely to lead to frustration than to produce useful outcomes.
