I still had the problem today with the latest version of nautilus present in the Proposed repositories. I make the same comments as Jo-Erlend : "I haven't been able to reproduce it reliably, but it has happened several times. Though it doesn't prove anything, it's only happened when I've had many windows open, multitasking heavily with several workspaces and two screens."
I would add that when my system is freshly booted, if I open many windows, I can not reproduce this bug. It does seem, therefore, not directly related to the number of open windows. Also, I have another problem that can be is related to this bug. After boot, my system is very responsive, but after a while the drag of windows (all software) or icons on the desktop is very slow.
