I'm on Red Hat 9 too and I've had very similar problems until recently. What fixed it for me was a clean upgrade to 5.2.1 (so a fresh start-freenet.sh, freenet.conf; kept the store). This has a fix avoiding the native possix threads (nptl) that's used in RH9 (see LD_ASSUME_KERNEL in start-freenet.sh) and freenet.conf has some new options for the NIO stuff. Default settings work ok for me. Also, I went back to JVM 1.4.1_03.
To my surprise, this has been running amazingly smooth ever since. No out of memory errors, no hangs, acceptable cpu usage. I'm now updating it with every stable release (currently at 5017) and I'm a happy camper.
O, and I'm using the native FEC libraries, even though others have reported problems with them. They've been good to me.
