Yes, that's the beauty of these software NAS solutions.  I am using
an HP N36L Microserver with 5x 3TB Hitachi disks, and FreeNAS is
running on a 4GB USB stick connected internally (the microserver
has one internal USB connector).  So all 5 internal SATA channels
can be used for disks (I used the DVD-ROM bay for the fifth disk),
and it leaves the external eSATA connector free.  FreeNAS is using a
relatively old ZFS version, but as long as you externally connect media
with pools at no higher version (I think it's 15 currently), FreeNAS 
will recognize the pool and mount it.

I wasn't a great HP fan before, but you can't beat the price/performance
ratio of this box right now.  Stick in 8GB RAM, and you're set. :-)
