ScHenk, I had flac files of an album that I had "acquired" that exhibited the problems you describe. My SB3 would stutter and then jump to the next track. Fully reproducable. I could play the files perfectly with the MusicIP player and Foobar. I checked the files with dbPoweramp and it showed that they had been encoded with "flacuda#91". A google search showed up a thread on Hydrogenaudio discussing this encoder that described it as alpha software. I recoded the files to FLAC -8 with dbPoweramp and the glitches went away.
