Yes, if you sample digitally at 44.1 kHz, you'll get that popping.  Of
course, an analogue rip will work just fine, regardless of your
computer's set sample rate.

It's great to hear that I'm not the only one ripping audio from LDs. 
Out of curiosity, what LDs have you found worth your while to rip?

This time around, I ripped the two versions of "Koyaanisqatsi" (they
sound so much better than any of the CDs, not to mention the fact that
they're complete), "Pink Floyd's The Wall" (the 1997 "widescreen
collector's edition", which allegedly has more dynamics and deeper bass
than the DVD versions), "Pulse" by Pink Floyd (which I ripped for the
few extra tracks that aren't on the CD; I haven't noticed a strong
difference in audio quality, however).  The LD of Duran Duran's music
videos also has fantastic audio quality, even though it's analogue only.
