Combination of flu shots, taking care of your body (excercise, good diet etc.), good hygiene, washing your hands, not going out in public if you are sick, etc etc etc provides the best defense. Sort of like how flossing AND brushing are best for your teeth.
Also, having had many dozens of different types of vaccines thanks to the Army many of which at the same time (My vaccination record is 2 and a half pages long) I can say there is nothing to fear about a vaccine.
