Marshall,
 This problem has existed ever since you have owned the car, right?  The
engine was replaced, so the hard parts are technically new, but what
about those sensors? I'm a cheap ass, and if the crank or cam sensor
worked on the old engine, I would reuse the sensors to save some bucks. I
wonder if you replaced the cam sensor first, because it is actually held
directly on the engine, (heat) you may be able to eliminate your
problems. The crank sensor is stuck in the side of the bell housing, and
would take longer to really heat up, I would do that one next. At the
very least, you could rule those out as suspect in your troubleshooting.
