It won't have any consequences on your warranty.  However, I have
never heard of the aftermarket system that isn't without its problems,
and the cause for these is usually the installation.  It's a
complicated thing to install, and the technicians like to cut corners:
wire connections that should be soldered get cheap, fast crimped
connections, components are thrown under the dash with little regard
to RFI, the factory system and wiring harness gets hacked...there's a
lot of potential for shoddy work.

Unless you take the trouble to find a really good, highly reputable
installer who will stand behind his work with a multiple-year
guarantee, and are prepared to pay the premium he'll command to do the
work, you might really regret it.

Some other things to consider: Idling the car for extended periods of
time in cold weather without then taking it for a drive of significant
distance might cause a build-up of moisture in the engine oil that
won't get burned off as it should, resulting in sludge build-up.  (If
it's really cold outside, the engine won't reach full operating
temperature at an idle, even though the interior may warm up.)  It
also consumes fuel, harming gas mileage, and contributes a *tiny*
amount to air pollution.  (Not a lot, mind you, but more than there
would be otherwise.)

Unfortunately, with a two-mile commute, your car is going to be
susceptible to problems related to short-trip syndrome anyway.  Not
sure how Atlanta's climate factors in; here in the upper Midwest, it
can lead to all sorts of problems, but we get a lot colder here.  One
way to combat this is to make sure it gets a nice long drive (~20
miles should do it) at least once a week.  I'd be hesitant to compound
this possibility with a remote starter.
