No emails are there in this file. It's a file holding a timestamp, status of 
tagging, sender, subject, signature, etc...

Never. It's more or less a log used by the DSPAM Web UI to read signatures and 
such.

Is that all? Where is the info if it is large or domain scale? What about those 
two files mentioned in the output of dspam --version:
 * /usr/share/config.site
 * /usr/etc/config.site

What do they have inside? 3.6.8 is so old that I don't remember everything what 
it had (I mean the options). I think the options where there in 3.6.8 but 
called differently then now. I don't remember. Anyway... Have you enabled large 
scale or domain scale? If you don't know, then please do quickly run this here 
and post the output:
find /var/spool/dspam/data/ -maxdepth 2 -mindepth 1 -type d


Ahh. I went now and looked on my old download repository. Yes. 3.6.8 had 
large-/domain scale functionality. And the configure.pl script you posted lacks 
some stuff (extra went and checked 3.6.8 source package):
