Thank you everyone for all their input.  I did try Nate's idea of removing the 
"KE5KAF S" from the Gateway Registration.  I thought this might be the problem 
until late this evening..  Yup... my repeater did the funky chicken again!  

As for Internet problems.  I have my MTU set according to the documentation for 
my Gateway.   I have also previously tried it set to auto.

I'm suspecting the controller is having a problem talking to the gateway and 
repeater module OR there is RF leakage coming back in to the controller or 
gateway machine.  That is the only thing I can think of.

Something noticeable.  If I reset the controller, repeater and gateway 
everything works for a good day or two, depending on the amount of gateway 
traffic.  If it's busy while I am connected to a reflector then, the problems 
will persist much faster (Maybe later that day).  

So resetting everything works so it must be between the gateway, controller and 
module no?
