I think that every single command (along with its keyboard shortcut) should be on a menu somewhere. I realize that in the case of IDEA, it will mean a lot of menu items, but the clutter can be minimized if commands that aren't used often are hidden away in submenus. For example, a submenu in the "Go To" menu called "More" could contain "Previous Method (Alt-Up)" and "Next Method (Alt-Down)". It's a great way to document features without having to write (and maintain) documentation, and it allows people to use a command once in a while without having to remember or look up the keyboard shortcut.
