Every folder in OS X can potentially have a .DS_Store file. That file is
where the Finder stores info about the folder. They have no bearing on
one another, so the only one you need to concern yourself with is the one
in the Temp Incoming folder.

Just drag the entire Temp Incoming folder to the trash. Close all open
windows, then start Emailer. If the problem comes back, it has nothing to
do with either a .DS_Store file, or a bad Temp Incoming file.

Have you:

-Quit Emailer, throw out the Temp Incoming folder, closed ALL windows,
start Emailer.
-Repaired Permissions in OS X (use the Disk Utility that comes with OS X)
-Really verified that Temp Incoming files are in fact being left behind
after an unpack (open the Temp Incoming folder, leave it open, collect
your email, watch Emailer unpack the mail, look and see if any files are
still visible in the Temp Incoming folder)

What kind of a rebuild do you do? Advanced or Typical. With a Typical,
and a reasonably healthy database, this really shouldn't happen. With an
Advanced, this is normal.

Do a Typical rebuild, clean up whatever folders and emails it moved
around. Do another Typical rebuild... repeat until it doesn't move things
around.

Also, its quite possible your double unpack has nothing to do with the
temp incoming files. Unless you have verified that Emailer really is
leaving behind files after it unpacks. If so, I think you might be the
first case I have seen of this nature. If you have done all of the above,
the only other thing you can try is to do a complete fresh installation
of Emailer 2.0v3, and then transfer your files over as needed (do them
one at a time and test between each until the problem returns).

If however, Emailer is NOT leaving files behind, then you are somehow
double collecting the emails. Check to see if you have two copies of
whatever effected accounts with one set to leave the mail on the server.
Also, check to be sure the email is really being removed from the mail
server (collect your mail via Emailer, then log into the same account via
something like POP Monitor and see if the same email is still there).

There has to be a reason for this, you are just going to have to try all
sorts of things until you solve it.
