I can't comment on the Windows instructions. If you are able to correct any inaccuracies, please do. It sounds like your latex installation is incomplete, or lyx didn't detect the availability of the "book" class.
Have you enabled the "universe" repository on your system? That's where lyx-qt comes from, at least on my breezy system. The pdf manuals are made by including lyx files for their several parts. lyx seems to automatically process the inclusions when building into pdf files. for the html conversion (please, someone, help me with the html conversion -- it has many problems, unfortunately) I couldn't get this to work, and each separate document is converted with one call to latex2html.
