Looking at the picture, I get the impression that you need to stop the
machine, fit a milling tool and possibly remove the saw blade to
switch modes? Or are the milling spindle height and saw blade height
independently controlled?

If you do need to stop the machine to change modes, then the easiest
and simplest solution is just to create two different configurations
in Stepgen (with a bit of hand editing). I do this with my combination
machine (which is conceptually very similar)

That, depending on which icon I click, starts up as an XZ lathe, or an
XYZA milling machine.

The scheme I have been trying to help with assumes that you need to
change from one mode to the other in G-code without stopping the
machine.
