I'm not trying to be difficult.

The problem is that it is not trivial to phase a servo motor that is 
close coupled to a servo gearbox.

For example, here is an industrial style servo motor with a planetary 
gearbox attached ( see link below ).   The clamp coupling is tightened 
onto the keyless servo motor shaft through a small hole in the side of 
the coupling housing.

What I typically do is to put the allen wrench through the hole in the 
side of the gearbox housing and engage the coupling allen bolt, then 
slide the motor into the coupling and rotate the motor to align the 
motor flange to the gearbox and fasten the motor,
then tighten the coupling allen bolt.   There is no access to the motor 
shaft to rotate the motor with the coupling loose and the encoder is 
integral to the motor, not externally attached.

Perhaps the solution to this situation is to not use index pulse homing 
on a gantry machine and simply use a precision home limit switch on each 
side of the gantry?
