Hi Ed, thanks for your excellent troubleshooting and report. 

Have you also observed these incorrect direction changes on halscope
hooked to the parport pins (at the HAL level)?  The answer to this
will shed a lot of light and nicely partition the problem space (a
negative answer will eliminate the vast majority of the EMC2
program).
