A faster input that has less filtering makes sense electronically.  In general 
the more filtering you have the slower the response time is.

Are you getting noise on the control inputs from the computer, the encoder 
input, or both?

If you can tolerate slower communication and the problem is on the 
communication with the computer then adding ceramic caps on the inputs might 
help.  Rutex USA should be able to help you figure out how to wire them in.

PWM can certainly generate a lot of noise, but I'm surprised they did not 
compensate for it better-it's not like the did not know it would be a problem 
at design time.  If the problem is radiated noise then filtering or 
optoisolation will help.  If the problem is transmitted noise-such as noise 
being transmitted through the common traces of the circuit board-there is not 
much you can do other than replace the drive.

from the PWM chopping of the drive itself and not an external source.
   
  I'm hardly a Double E, so I am swimming in the deep end.  I used to have 
electric RC cars with PWM speed controllers, and we would put small ceramic 
caps across the terminals at the motor.  Is that an idea, or am I going to kill 
myself or worse a motor.
