A very easy way to see if the spindle drive is generating the noise is to run the spindle up to top speed and then cut the drive completely and let the spindle coast to a stop. If the signals get beautiful as soon as you turn off the VFD, you know where the noise is coming from. And if they don't, you know it's something other than the drive.
