No.  Limit switches are meant to be tripped by moving machinery, not by 
fingers.  Holding a switch while the machine is moving is a good way to 
chop off a finger.

So you _do_ have hardware limit switches?  But your first message was 
talking about a problem with soft limits.

If the hardware limit switch is preventing you from using three inches 
of travel, then either the switch is positioned incorrectly, or the 
machine builder had a very good reason for not letting you use that last 
three inches.

By "auto homing" do you mean homing to a hardware home switch?

Please clarify - is the problem due to hitting a hardware limit switch 
or a soft limit?

Does the problem happen before or after homing the machine to a hardware 
switch?  Or are you not using a hardware home switch?  If not, please 
describe exactly how you are homing.  Do you jog to a specific spot and 
then click the home button to make that spot "home"?  If you want to use 
soft limits you MUST home in the same place every time, either by using 
a home switch or manually, since the soft limits are positioned relative 
to home.

If you don't want to use the soft limits, or if you will be "homing" at 
any arbitrary location instead of using a switch, then set the soft 
limits to plus and minus the maximum end-to-end travel of your machine.
