If the indices are misaligned then you _might_ be able to work round
it by offsetting the final home positions of the axes relative to each
other. You would have to make the homes very close the the
switch/index marks too.

Is it possible to wire such that the index of  only one encoder goes
to the encoder counters of both axes?
