Pete, 
You have me totally confused. My assumption was that you were speaking
of couplers to an encoder not to a ballscrew. Sorry if I'm so slow. 

What does the original machine use for coupling and can you clone it?

Most machines I'm familiar with use either timing belts for relatively
low power and gears for high power. 

I suppose your other option is to use a less than perfect (in terms of
backlash) coupler for driving the ballscrews and then mount the encoders
on the non-driven end of the ballscrew. I've taken that approach on my
machines and it works reasonably well. That is it tunes better than
putting the encoder on the end of the motor. YMMV. 

Sounds like a good project. I assume you have reviewed the stuff on the
wiki about the conversion of a Mazak V5 at fest. (Galesburg).
