No, the root button actions will not work when you have nautilus 
covering the root, but you can get the root menus with Ctrl-Shift-F1/2/3.

You seem to be using e16 0.16.7.x. It has some issues in that area.
The only way to fix it is really to remove 
~/.enlightenment/...e_session-XXXXXX, losing most of your settings.

There should be default keybindings for that (Alt-Shift-Left/Right/...).

If you want to use e16 I suggest you upgrade to e16 0.16.8.x and take a 
look at README-0.16.8 and bindings.cfg.
