I have an idea of what the bug might be there, so I'll look into
it.

That is strange - at least with my Nikon that does not happen.
Unfortunately my Canon 450D doesn't support autofocus at all

Perhaps try it in the gphoto2 shell eg

 # gphoto2 --auto-detect --shell
 > capture-preview
 > set-config /main/actions/autofocusdrive=1
 > set-config /main/actions/manualfocusdrive=6
 > set-config /main/actions/manualfocusdrive=0
 > set-config /main/actions/autofocusdrive=1

and see if the same behaviour occurs.

I'm not sure where the limitation comes. Conceivably it could be from
either place. I don't suppose you know if Canon's own capture software
allows the focus point to be chosen ?  If Canon's software can do it,
then the limitation would be gphoto2, but if canon's software cannot
do it, then the limitation is the camera.
