Did you think of rebuilding the database in Entourage 2001 before exporting
the second time? Importing a corrupt database can lead to all sorts of
problems. When  you see things going wrong, instead of saying "oh well" and
trying to rearrange it, or deleting just part of a database (the folders and
messages), re-importing them, and then trying to rearrange that with other
things from the earlier import, it was probably a sign that something really
was wrong.

I'd suggest going back to 2001, doing an Advanced Rebuild there, opening a
fresh identity in X and doing an Import again.
