Spotlight will still index the > message. That's not true here, Barry (OS 10.4.1). I believe you've said you have a script which does it that way - perhaps it does something else as well, or in the process of making the files somewhere along the way they get indexed. But it's not true with messages I drag out of Entourage to my desktop and remove the .eml extension manually. Look for "Hargreaves" and it won't find this message, for example. Add ".txt" extension to the file and it will. Remove it again and it won't.
