That is not an issue with SP2, but an issue with Apple’s Security Update 2005-008. This update was issued at around the same time as SP2, and the coincident timing has led many people to assume the problem is SP2’s, when it is actually Apple’s. This same update is also reported to have caused similar display issues in Filemaker and Snapz Pro.

the issues that I have had is the elimination of my color designation within the Project Center.

The color ‘dots’ have not remained within my OWN projects (although when I look up the properties within the project – the banner contains the original color I assigned to the project). Also, when sharing my projects, the project color is no longer visible to those that I have invited to subscribe to the project.
