Let's say you're using Application Enhancer (aka, APE) and want to test it in particular. There's a click for it in your System Preferences. Once there, you can click the Troubleshooting button, and make your choice on the next screen of temporarily disabling APE, or adding the application that's having problems to the Exclude List. When you have APE disabled, you're liable to get errors about any other haxies that may need it. Chances are, those system enhancers have their own click in the System Preferences too; you can simply turn them off there (or test them one at a time to see if just one is the culprit).
