you could put your favourite folders in the 'favourites bar' - IIRC the default contents of this bar is just the inbox of your default account.

If you put one of your higher level folders in here, and select it from the favourites bar, the left hand pane will scroll to show that folder selected, and you can then easily get to the subfolders beneath it.

Why not just rename your folders with numbers.
1-xxxx, 2-xxxx, or letters a-xxx, aa-xxx, or spaces?
