Unfortunately, that is not the issue, usually. (Sometimes seemingly minor changes do turn out to be catastrophies, but not always). The real issue is that the plane was certified as a particular collection of parts and pieces (I hate that _expression_...) and any change to that collection constitutes a change to the certified configuration. Every annual, your IA is signing off that the aircraft meets its original certificated configuration or properly altered (read STC or field approval) condition. A good example is the fuel shutoff valve for the header tank. The original was made by Kohler. Kohler no longer makes that sort of thing. There is no authorized replacement, no matter how good it may look or how bad of the one you have may be. And you can't imagine how hard it is to get the FAA to accept a perfectly good substitute.
