Most accessories, avionics excepted, don't particularly care which way the electrons flow.  What probably happened is someone installed the battery backwards then flashed the generator backwards as well.  Following the correct procedure with the battery in backwards would automatically result in a generator that charged the battery correctly.  The solution is to reverse the process. Reinstall the battery with the negative terminal to ground then reflash the generator before running the engine.  Should fix everything, unless someone has installed a polarity finicky item backwards.  Anything with electronics or a permanent magnet motor are potential issues.  If you have any of them, best disconnect them before starting and reconnect correctly after the system is corrected.
