Here are some points to consider:
1) As others have mentioned, you could be seeing cold effects.  Is this 
your pack's first winter?  When my pack gets down below about 40 deg, 
it will give only about 1C before alarming.  I believe your cells are 
under-size and you expect them to give over 2C under normal conditions?
2) Poor cell connections can cause alarms.  Did you use that conductive 
grease (Noalox?) on assembly? Are you sure none of your cell bolts are 
bottoming out?  Have you used any common galvanized washers?
3) Cells that are creating alarms can easiest be identified with the 
help of a rider at night.  On miniBMS modules, the green light goes off 
as the red light goes on.  If you find one cell alarming, that can 
indicate a bad connection or a bad cell.  An infrared thermometer can 
also aid in finding bad connections.
