Well, you always do have to be careful when you use a scope. Doesn't mean you can't do it safely and learn good stuff.
I bet there are USB to RS232 converters that are optically isolated; this would certainly be a good idea. That doesn't preclude them picking up noise however, if all the other stuff about wire routing isn't dealt with well. Another thing that can make serial output look jumbled is incorrect selection of line feed and carriage return characters.
