Check that a rule (client or server) didn't move or delete the messages. Check that a view isn't being applied that may filter the messages.
Another test: Send a message to the user with an easily identifiable subject (like "Andy and Shania in the server room") and then use the Advanced Find (Tools menu, Advanced Find) feature to locate it.
