Maybe use a freetype version that has the bytecode interpreter enabled (just
google) and use (full) hinting with that (or whatever setting you need in Gnome
to enable it).

Anyway, just giving some ideas, as I have no idea what's wrong. I don't
remember anyone reporting problems like that. If KDE/Qt programs doesn't have
the problem one would look into Pango or GTK. Do the problems change (slightly
or completely) with the same settings after you reboot or do they stay the
same?
