I have had the best luck soaking the fiber first with acid in the
water, then letting it drain so it isn't sitting in water because
that's where the dyes mix and things get mucky.  I use syringes to
apply the dye, and really stick them down into the fiber to get to the
bottom.  I often then flip the roving and add a little more on the
other side.  I have seen people do all the application on plastic wrap
to help keep the dyes in place and then either steam or microwave the
fiber.  I usually bake my fiber, covered, in a very low oven, then let
it cool overnight.
