I haven't actually tried it, but my first instinct would be to enter all six notes in both layers, then use special tools to make the stem and notehead invisible on the three you don't want. (Come to think of it, I guess you'd have to do five notes in each layer, skipping the first in one and the last in the other.) If you're doing playback, use the MIDI tool to turn off the invisible notes, too.

To me that feels cleaner than stretching notes out of order or messing with tuplets. And if the rhythmic pattern persists, you can copy the measure and adjust the notes as needed. Doesn't seem too bad.

P.S. That business with secondary beams not extending properly over rests is a bad flaw. I would have thought they'd fixed it by now, but apparently not. Does it still have that other quirky problem where the secondary beam stretches way too long? I forget how that comes up, but I remember having a heck of a time with that once. Keeping secondary beams solid over a rest, visible or invisible, ought to be a simple option. It shouldn't be such a big deal.
