Something will have to work!
If I save the preferences to a backed up place and then reinstall
them, will the backed up preferences be corrupted so that I must
rebuild them anyway?
I'm not sure I understand where the "corruption" lives, if it is
possible to "save" the preferences that seem to be causing the problem.
First thing I'm going to try is the opening from within 2006 to see
if that works any differently.
I'll report soon.

double clicking them to open...also, I would create a backup of
your Finale preferences once you have them the way you want them.
Then when this happens, you can at least save yourself the trouble
of re-creating them each time. Make sure to quit Finale before
dragging the backed up preferences into your library>preferences
folder.
