There are several issues:
1) The cues are naturally hidden in the score, using the "Blank
Notation with Rests" staff style. But remember, we're talking about
linked parts, so I'm trying -- as much as is practical -- to use the
same file for both score and parts, and so the cue notes must can't
be deleted from the score -- only hidden.
But that's fine -- the score is not the problem here. It's the voiced
parts that are the problem.
2) The usual settings for dealing with voiced parts -- i.e., you have
Horn 1/2 on the same staff in the score, but separate staves in the
linked parts -- are for Horn 1, to use "Selected Notes from One or
More Layers" -- "First Note From The Top" -- and "In Measures
Containing Multiple Layers, Show Display Layer 1". (For Horn 2, it
would be "First Note From the Bottom" and "In Measures Containing
Multiple Layers, Show Display Layer 2").
This works fine for most situations. You still have to use the "Blank
Notation With Rests" staff style to hide Horn 1 notes in the Horn 2
part (and then recalculate your MM rests), and certain things like
Patterson Beams and TGTools parenthesized trill notes don't work on
the voiced parts, etc. but it's mostly workable.
BUT...
3) When you start editing the parts, in order to get the cue notes to
show, you need to remove the "Blank Notation With Rest" Staff Style
from the part. (This does not affect the score). In non-voiced parts,
this is easy. In voiced parts, however, the cue notes won't show up
even after deleting the staff style if you have notes or real rests
in a different layer, in the same measure as the cue notes. Remember,
Horn 1 is set to *only* display Layer 1 in measures containing
multiple layers. So if you have real whole rests, for instance, the
cue notes won't show up. Okay, so you just delete the real whole rest
and put in a fake whole rest as a staff expression, then hide it
everywhere except that one part. Easy.
EXCEPT...
4) What do you do when you have cue notes in the same measure as real
notes? You obviously can't just delete the real notes. It's
impractical to enter the real notes or cue notes as expressions. If
you try to put the cue notes in Voice 2 of Layer 1, it plays havok
with the distribution of the linked parts.

Sorry I don't remember the discussion, but it would surprise me to
have cues on a score. Normally, that sort of thing is just on the
extracted instrument parts, which of course avoids the whole
problem, assuming you are preparing separate Horn 1 and Horn 2 parts.
But maybe I don't understand the problem. Even with two notes on
the same staff, what is the issue if there is a cue note in another
layer? Collisions? Octave changes to avoid collisions or crowding
are common in the cues I see in orchestral parts.
