This is the same message I got when I was using one window manager 
(twm) for X windows and another for Gnome (sawfish).

Presuming that you are doing the same thing, I suggest doing the 
following:

Duplicate the file etc/X11/xinit/xinitrc so you have a backup.
Edit that file (sudo pico etc/X11/xinit/xinitrc).
Down near the bottom, it'll say:
        twm &
        xclock -geometry 50x50-1+1 &
Change twm to sawfish or whatever other window manager you wanna use.


Currently, I use Apple's X11 and I believe it ignores this file, as it 
always uses its own window manager (which I think is "quartz-wm").

And then, to directly answer your question, I start Gnome with
gnome-session
but that's probably not the only way.
