That's not surprising.  I'd imagine that Fink Commander gets its
"stable" and "unstable" versions by checking those trees only, without
checking local.

This almost sounds like you don't have the unstable tree enabled. 
Double-check /sw/etc/fink.conf -- it's possible that it got reset by
FinkCommander.
