I'm not sure about whether Apple intends to have a rooted mode option. The major difference between Apple X11 and the now standard XFree86 (i.e. XDarwin) is that right now Apple's X11 doesn't support threading, which some applications need. This may change in the future.
OroborOSX is a little different: X11.app and XDarwin.app have the display servers in them, and use whatever window manager you call. OroborOSX uses its own version of XDarwin.app as its display server, and then calls its own window manager. It has menubar controls and the option to launch applications from the menu, like Apple's X11, but has quite a few more options available. On the downside, it's slower than X11.app with quartz-wm, although it's quite usable on my system: I'm running XFree86-4.3, which is faster than earlier versions.
