Daniel: The meta key does work if you run lyx inside a vnc session (for both the lyx bindings and the xforms UI elements). To try it, install the vnc package, start a vncserver and connect to it using a vncviewer (http://cotvnc.sf.net is a good one). Certainly slower the Apple X11, but it works. This suggests that it is indeed a problem with xfree86 - you might want to mail the XonX list about it.
