Using some sort of versioning system is an absolute must.
Subversion is great, handles fla/ai/etc files as binary properly and
deals with Mac resource forks and so on.
Pretty easy to set up, and with a couple of nice GUI apps on both
platforms (svnX for mac, tortoise for Win).
